Google does not publish all of the back links it knows of. While Google's Matt Cutts has stated that Google is up front about this, I have never found documentation on this "broken" feature. It would be better if they removed the tool as it is too misleading.

Do a search for the pages that you know link to your site and see if they are indexed. My guess is they are. What I have noticed over the past few months is that Google seems to be withholding that data. I am not sure why.

For example, check the backlinks for Adventures by Disney (http://abd.disney.go.com/). There are several links from a Wikipedia page (http://en.wikipedia.org/wiki/Adventures_by_Disney), which shows up when you do a search for Adventures by Disney, but does not show in the backlinks. To me this appears to be a clear case of Google intentionally withholding backlink information.
